There are differences in overall size, for example male brains are bigger than female brains, mostly because men are larger than women on average, and the size of the brain goes along with this. There also seems to be difference in sizes in particular parts of the brain, where some regions are larger in females, others in males. But this is still quite a debated field.
During development, some of the changes that occur in the brain are related to puberty and the associated changes in hormones, and they lead to slightly different progression of brain changes in boys and girls.
But overall what is important to notice, both in terms of brains and behaviours, is that there is a huge amount of variability between people, within a particular gender. So even if on average there are small differences between male and female brains, there will be a lot of females who have brains that look closer to the average male brain that the average female brain and vice-versa.
